I don't know about MMO, but I was reading a can of Seafoam the other day, and it said it's good to put in the oil for short or LONG TERM engine cleaning. But I'm like you.. It's mainly Naptha, which is the same as white gas or Coleman stove fuel, so yeah... I would hesitate about putting it in there long term, but maybe at the small amounts they say to have in there it wouldn't hurt?Try your hardest to be the kind of person your dog thinks you are.

Here's some pics. Sorry they are a little big. I put the mmo in my oil today and let it idel for 5 or 6 min. Then pulled the plugs and put a little in. I'm gonna let it sit then change the oil and filter. Should I warm the bike up a little before I change the oil? Also take a look at my brake bracket and let me know if I have it put on wrong. Also feel free to let me know if anything else jumps out at you from looking at the pictures.

Where the trouble is I suspect is you're unlucky enough to have one of those 'oddball' rotors I've seen a few times, although this is the first slotted one I've seen. For some reason, Yamaha produced some that had a .060" deeper 'dish' than the 'regular' version, and if fitted in the wrong place this can be the result. The only way to tell is to remove it off the bike and check it. The 'standard' dimension is .750" from the wheel mounting face to the outer friction surface, the 'deep' ones are .810". If that's what you have, replacing it will fix it. You also might be able to swap it with the front rotor on the same side, pull both and see if the front is shallower. You've got some 'adjustment' available in the front forks, it will probably work there.
As an alternative, you could install a washer between the wheel spacer/bearing cover and the caliper bracket to move the assembly out enough to center the rotor in the caliper bracket, but you might have a hard time getting it all in between the swingarm.

Changed the oil after doing the mmo treatment two days ago. I took it for a short ride and it ran like ****. It was raining slash snowing so hopefully I'll get a longer ride tomorrow and it will be better after I run it for a while. If my rings are toast what would the bike be like when I'm ridding it?

Well, it's rather COLD up there still, so you probably didn't get a chance to get it really warmed up. The performance will be a bit lacking...mostly reduced power and throttle response while the compression is low.
No aspersions to your mechanic, but next time you fire it up, get it warmed up, and then spritz some water on the pipes and see if all 4 are sizzling. If 1 or more are not sizzling, then it's not firing properly on those cylinders, and more tuning is required.
