So when either blinker is on the brake lights slightly dim with each blink...where should I look?

Hmmm.....
If you're running at idle, I don't think that you have a problem.
These alternators don't generate much current at idle so the battery has to make up the difference.
My 1980 XS1100LG does it even with a new battery...but it's barely noticeable.
Rev it up a bit and see if it goes away...

Hey there,
Yep, if you notice, the OEM fuse for the turn signals is 20 amps.....all of the other circuits are only 10 amps...that is a bit of a clue. SO...yep, just continue with your work....although some folks have have reported that with proper cleaning of the harness connections, their turn signals would work with just the key on, without the engine running. Some folks had problems getting their turn signals to work with just the key on. But because of the current draw of the OEM flasher unit, and the dual 27 watts filaments in the bulbs you're experiencing some 4.5 amps pulsing draw with just the bulbs, not to mention the current needed to heat up the flasher to actuate it.
