After dealing with the rear seat rails took it for a ride. 25 mi. out I hit the brake and the lights dimmed. Then it felt like a couple cylinders were missing, died. It's in a gas station right now. Could I have missed hooking things back together after the alignment deal and replacement of the rear end, fender and such ?

It looks like a flat battery to me. When you hit the brakes, the lights dimmed which would tend to indicate a low battery and no charging. Then, when the voltage drops to a certain level, the TCI stops working.
You may find that with a charged battery the bike starts again. If you can start the bike, rev the engine and check that the lights brighten as the revs increase. This will check that the charging system is working....XS1100F 1980 European model. Standard. Dyna coils. Iridium plugs. XS750 final drive (sometimes). Micron fork brace. Progressive front springs. I had a rear brake switch short out recently. A bit different than yours. It wouldn't die, but would blow fuses as soon as you hit the brake and lose everything at the dash (Tac, gauges, etc.). I simply unplugged it to get home. Sounds like something shorting to ground to me... but I've been wrong lots of times.Try your hardest to be the kind of person your dog thinks you are.
You can live to be 100, as long as you give up everything that would make you want to live to be 100!

Me DUMB !
I set the trip meter when I fill up, 78 mi. showing, I did not think empty. Reserve did not help, (pull the petcocks, which pipe came off). If the light had come on would have clued me (burned out, worked before). Maybe did not top it off as full as I normally do.
Nice guy heard me cranking every couple of min. (battery good) needed his good deed, gave me a ride, dropped me 12 blocks from my house.
Pulled the seat, nothing, put in a charged parts bike battery, popped.
Looked in the tank, out of gas at a gas station !
E10 I wouldn't run that had real gas can in the car, fired right up.
