Has anyone here replaced the stock single piston calipers with with a set of double piston calipers? Haven't been real happy with the brakes on the Yellowjacket, and wonder if there is anything out there that might be better.

rebuild front and rear master and calipers, new pads, drill discs, stainless lines, progressives front springs, and you'll never pay attention to the brakes again, and you'll be focused on just riding defensively.

and at any speed, the stock setup is enough even for 2 up baggers

I agree, the stock system, when working, will make the front tire squeal with two two fingers on the lever.
Between crud and corrosion in the master cylinder and hoses and calipers you are loosing hydraulic effort somewhere in the system
