Looking into my crystal ball, I see your PMA purchase morphing into you getting rid of the bike for pennies as compared to what you have in it. I don't recommend it.
Since you have let the smoke out of the wires, that is a sign of too much current. Too much current means resistance is too low. The XS650 rotor is notorious for shorting. That's where you start. Read the resistance between the copper rings on the charging rotor. It should be close to 5 ohms. My bet is that it will read closer to zero. If that's the case, that will explain the dead battery, no charge, and too much current. Send the shorted rotor to Custom Rewind in Alabama. It will be good from now on.
You need a multimeter. You'll have to learn how to use it. Fix the original system. Permanent Magnet Alternator is not an upgrade. Good luck.
Lastly, take this issue back to XS650.com. You will get far better help over there. An XS1100 has very little in common with an XS650.
