Thanks Ray. So, I got one of the rear brake lights to work. I plugged the brown into red, and greens together. Only one of the lights worked, but hopefully its just a bulb on the other one.
On to the headlight and turning signals: Does the motorcycle have to be turned on for the headlight and signals to work or should they be working with just the key on?

Headlight should come on after the bike starts, there is a relay that gets triggered when the alternator starts producing voltage. The turn signals should come on with just the key. engine need not be running.

The brown should go to the brown, not the red. Red is always hot, brown is switched, only hot when the ignition is on. As Phil stated, turn signals MAY work with ignition on and engine not running, though they may not flash. Once the engine has started even for a second, the headlight will come on and stay on until the ignition is turned off. A battery charger connected while testing should allow the turn signals to work correctly.
