Does the battery warning led on the xj1100 indicate anything other than low battery fluid? Mine went on the other day so I checked the fluid and that is fine. The battery seems to still be in great shape holding a charge etc. Anything else to look for?

The plot thickens. Since the led staying on, every once in a while after starting the bike in neutral, when I put into gear it shuts down. Just like it would if the kickstand is down, except it's not. I also noticed a clicking noise while the ignition is on in first gear as I depress the clutch before hitting the starter. I could start in neutral, but not first gear. It wouldn't even turn over. Finally it starts again and acts normal. Could the two issues be related and I possibly have some sort of electrical shorting going on?

If you have a sensor in the battery (OEM design) the sensor could use a cleaning. The shop manual talks about corrosion building up on the sensor which will give a fault reading. Sensor checks level only, not state of charge.
Interlocks on the XJ are a known problem. The side stand switch wears (replacement no longer available from Yamaha) and the system thinks the stand is down when it is up and the bike won't start. If you put the bike on the center stand you can wiggle the switch rod back and forth and you will hear a relay clicking when the switch makes contact. Problem starts intermittently and gets worse. Bypass the switch by following the wires up to the connection at the rear of the gas tank, unplug the harness, and jump all 3 connections on the bike side together. This will make the system think the stand is up all the time.
Last thread on this topic turned out to be a bad relay under the tank. Owner jumped around it.
Other weak point is the switch in the clutch lever. This bit of wiring is still available from Yamaha, I bought one earlier this year. If the switch is bad it won't recognize when you've pulled in the clutch lever.
Last, your neutral switch could be bad, but this would be an uncommon failure. Most common failure is the side stand switch.Jerry Fields
