Is that front center valve cover bolt caught on the frame crossbar perhaps?

It can be rotated a bit either way and look like it's in, but I've usually had to drive the rear bushings in to make sure they're in all the way. Make sure the flange is fully against the cases. The rear bushings are the ones that have given me trouble....

          mounts

Steves got you on target. There is a flat spot on the case that the flat spot on the mount has to fit into to slide into the hole all the way. There isn't much tolerance between the mount and the frame. You don't have a lot of room to work with it in there but try to swap the rears from side to side. If that fails, pull both mounts out and take a box cutter and shave off a little rubber (right down to the metal sleeve) from the mounts.( There are notches in the sleeve ends that may not be matching up to the rubber like they originally did). That will allow the sleeve to fit in without pushing against the the mounts and holding them apart. She'll drop in then. When i say mounts I am of course taking about the vibration dampers.

As I remember the center spacer inbetween the two bushings had little or no space when the bushings were pushed into it. If you do as some have mentioned have the wrong bushings in the rear mount the bushing may be bumping the spacer just enough to mess you up. You may want to use a floor jack and lift the engine up pull the front bushings out of the mounts and compare them for length.

Usually when these things happen its best to just stop take a long break and come back later that way it does not extract the pint of blood from your finger you feel by now the bike is after.

I do wish you luck and a quick fix.
To fix the problem one should not make more assumptions than the minimum needed.

Well I gave up for today! I have tried it six ways from sunday and all of the above suggestions. Something is hanging up and it is not visible to the naked eye. It has to be something inside the isolator mounts or something that I can not see. Thanks for all the suggestions so far.

Ok. I walked away and pouted for a while. Was basically ignoring the biatch.
Tonight I decided "Damn the paint/torpedoes" and went back at it. I used everything in the positions that I had it the other night except that I substituted small bolts for large in all openings. Stuffed a jack under it and basically rocked and persuaded parts into place with hammer "dead blow" and pry bar. Could not get it in place. Put the rear in without the spacer and it went in with some rocking and rolling. Measured the spacer position and it was correct so I redid everything and put the spacer in.
I had to pry and push and rock things but they finally went in. I did find that putting the rear mount bolt in first did make a difference. Funny how well my SG took the replacement of a motor so many times with no issues like this one had.
So now it is mounted and needs some paint touch-ups but I can deal with that. Thanks to all for the input!

Note to self to buy pry bars that are plastic coated in future or plasti-dip them.
Second note to self is just fix em ......no paint!!!

                  Glad you got it

in my man. Crappy tire sells little touch up paint kits in every colour. Looks like magic marker but one end has a small brush and the other sort of looks like a ball point pen. Duplicolor I think. Should match up pretty close. Course you'll know where the scratches were and that will be all you'll see when approaching the bike.

Man I feel your pain. Imagine doing this with a VW bus engine and transmission hanging up somewhere and you all alone trying to get it to fit. Been there dozens of times; VW's are a curse if you get wired to them. I'm glad you worked it out, and the paint will work out. Don't know what you used for paint, but if it was a can, you can spray some into the lid and use a small paintbrush to touch it up. Done that dozens of times too. Glad you're done, now sit down with the finest Rye in the world "Alberta Springs sipping whiskey". You've earned it.
