A high speed chop will give you the most definitine answer to jetting questions when it comes to high rpm passes. I do it every time after I have idle and synch correct. My 79SF will not go past 8 grand in top gear. I have chopped it and it shows as lean then. I am going up one on my mains to see if that corrects it. Just have not yet done so. JAT for you to think about and maybe investigate.

No stock filter to try, it came with a uni filter that I didn't like. Bottom of the airbox is drilled and the snorkle is cut down so I guess that could lean it out some.
I will do the chops just didn't want to carry a ratchet, socket, and extension with. I certainly won't be testing out my top end in 5th gear though...
I was at around 70mph in 2nd at 8000 speed limit was only 45Nathan

I understand what your saying but he says he can't hit redline after getting out of 1st gear if I understand correctly. With stock jets it should be running a lot better with his basically stock setup. IMO
He is running the same jets in the same carbs and engine I am except I'm running a Mac 4 into 2 w/turnouts. I don't lean out until over the century mark in 5th and then it's only noticable when the temps are high.
And, I also have a 850FD so I'm pulling harder.Greg

Ok we have a lot of unused roads around here that are very straight. Matter of fact is that if we have to turn more than once in 50 miles it is a twisty. Still sounds to me like a starvation issue on the high end. No better way than to take a socket and wrench with you and do a check. May possibly be other issues for sure but that is where I would look first. Everything from elevation to fuel could be an issue but a high speed chop would be definitive. YMMV2-79 XS1100 SF

The exhaust seems to flow fine. Pretty strong flow out the back end.
Anyone know where to get new gasket for the 3 slip joints on the stock exhaust?
Let's just say UNI filters melt when you backfire into the airbox. Not as much of an issue with k&n or stock filters.Nathan

You obviously know about the alignment marks.
On the gears there is markings around the bolt holes. One is rounded and the other has a little point at the top. The hole with the point goes at the bolt closest to the timing dot on the cam, facing AWAY from the dot on the cam.
Understand?
If those gears aren't on right for starters the timing marks won't align correctly but they will be close. And, your engine won't run right because the cam timing is off.

Knew about the timing dots but the bolt marks no. If I remember correct, I marked the gears and cams for myself when I had them off, but who said it was right when I took it apart...

You can try what Rasputin says because all that will take is some time but from what I've gathered from you posts and going by your setup I personally don't think it's a fuel problem.
Myself, I would check everything I worked on before, before I would go changing anything else. But, that's just me.
