    Zack, make sure you put the pickups back in the correct location and that you didn't accidentally reverse the wire pairs when you did the repair.

      Exactly my thought Scott. If you have the tank off, or even if not, try switching the connectors to your coils. In stock formation there is a red/white and orange wire going to a coil that has a red/white and aorange wire on its connector. Other side has red/white and grey. Swap them so they are not color coordinated and see what you get.

        I can try swapping the positions of the pickups when the battery gets charged up but I know they are in the same position, the orange lead one is on top and the grey lead is on bottom, same as when I pulled them.

          Okay I swapped the P/Us and away she went. Battery is still weak so I'll let it charge overnight and get it retimed tomorrow night and take it for a ride. Still don't understand how it ended up 180 out the P/Us are exactly 180 from how they were when I tore into it. Oh well as long as it works I guess. Thanks for all the help guys I'll let you know what the progress is tomorrow.

              Well I got everything put back together and timed. I took it out for a ride and it revs really good through the rpm range although it is flat on the top end now, but I still have the 137.5 mains in so I'll change those out and put in the 142.5 mains and that should sort that out. Thanks for all the help guys.
