On the tripple tree, the upper fork clamp bolts are 14.5 ft-lb. Lowers are 12.5 for standard, 14.5 for specials. Page 207 in the service manual.

I am talking the nuts that hold the stem in the steering neck.

Assume you mean the pre-load on the tappered rollers Nate?

Nate, the FSM gives a torque of 7.2 to 8.7 ft-lbs, but then goes on to say to 'adjust it if there's any binding or looseness'. A bit weasely...

I use the 'fallaway' method. To do this, get the front wheel off the ground, remove the handlebars (this is to remove any influence from the cables), then center the wheel pointing straight ahead. Gently push on the front of the wheel (either way) until it 'falls away' to full lock. If the preload is right, you should be able to push the wheel between .5" and 1" before this happens. Less, not enough preload; more, too much. You want to see the same both ways. This has always worked very well for me.

One other thing; Scott reported that after setting preload, when torquing the stem nut this increased preload, so you may have to take a few shots at this to get it right...

Nate, how did it go with that top bearing? You didn't have to hammer it, did you?

No, I knew it wouldnt do any good even if I did try to. I just fiddled with it and it slipped in. It was just hung up on the threads.
