I think maybe the problem lies in the carbs more than the spark.
How far are your idle mixture screws turned out? What was all included in the carb kits? What size jets etc are in there? What is your float height? How far did you go in the cleaning of the carbs?
I have had times where it would not start or it would run like crap just because I missed something while cleaning. I have had it run poorly and miss etc because I had the idle mix screws set far too lean or rich.
Right now I have to take a set back off a running bike and install a larger pilot jet as I have to be 6 turns out on my idle screws to get to anything resmbling a yellow/orange flame.
Sounds like you have covered the electrical end but have not yet fully explored the carb situation.
