Can someone tell me exactly what the differences are in the stock XS1100 wire harness vs. XJ1100 wire harness? I would think they were pretty much identical for the most part. Anybody know?

Well, I've never done a point-by-point comparison, but they have different ignition units, the XJ has several 'safety interlocks' (clutch/kickstand) as well as a low oil level and low battery fluid lights that the XS lacks. For example look at the harnesses on the gage cluster. Look at the 2nd pic of the backside of the XJ cluster.

Yep. I have a spare (I like spares) XJ cluster I haven't tested just because I don't want to unplug all that just to test it. Find out when or if I ever need it.79SF
