I am pretty sure it is a crossover pipe. I believe that on that era sporty, the pipes were on the same side one above the other and they were connected with a short crossover pipe. If you could take advantage of this on the XS and use it for its intended purpose, it would be pretty cool. I think that, at least on the standards, the area that you could fit a crossover pipe is further back than this. You might be able to space it right if you used the appropriate sized adapters to move the crossover pipe back to the correct spot. If you go this route, let us know, because I was thinking of doing this very thing, but found a set of Harley touring mufflers that don't have the crossover holes for free that I ended up using, but I might try this in the future if it works well.1980 XS 1100 Standard

Here's a set off a 2007 that look much the same, and the listing says they are for a FI bike with o2 sensors. Of course that doesn't necessarily mean those stubs are for the o2 sensor, but it's a fair bet.

Here is a picture of what I was thinking of:
The black piece at the top of the picture is the the bracket that the mufflers bolt on to, as well as a crossover pipe. They may be a bit later than 1999, but I still think that you could take advantage of the crossover outlets.1980 XS 1100 Standard

The old style crossover use to be up high by the cylinders on the sporster but the newer ones are dow low and hiden behind the muffler, you can pick these up cheep, i have had several pair given to me, harley riders take them off first thing and they are evey were, swap meets is a good place to find them, be care full because certain years had converters in one side and you cant get the baffels out of that side, therre are two sets of baffles in these, all you have to do to get the first one out is cut the weld on the back side of the outlet and the first baffel will just fall out the bottem, I have a set on a 78 gl and they sond real good.1979 xs1100 f

Those are off a '04-up Sportster and may be a good choice for a XS. As was said, a cat convertor was added to the front muffler in '06 on some models, all had it after that so '04-05 would be the ones to look for. The inlet size is right to 'graft' onto the stock XS collector, and a simple pipe between the mufflers will give a OEM-like crossover (and that is what those bungs are for).
These will work better than the earlier '86-03 Sportster mufflers as these have identical mounts on both, unlike the older ones that were front/rear specific and have the mounting tabs in different places. Another option would be some take-offs from a RoadKing or ElectraGlide as these are true 'mirror image' sets and will have left/right mounts.

Oh yeah; the part number of the '04-05 Sporty mufflers is 64842-04 and is stamped right on the muffler. Both front/rear are the same number. The cat convertor version will have a different number, so it will be easy to identify.
