Also, were these Indy filters brand new?? Did the PO have a chance to run it with them?
There are some Frugal Indy filters that have a prominent lip where they mount to the carbs, and it can interfere with the air flow for the vacuum slides and other ports!
It can cause those cylinders to run rich, and bog down at the higher rpms! You can do a quick test by just removing the pods and see how it runs!
But like Ray said, you probably need to pull the carbs and recheck everything! Did you pull the carbs ALL the way apart, not from the mounting rails, but all of the innards out, the vacuum slide, the main jet Needle/aka emulsifier tube, as well as all of the jets, the mains and the Pilot jets from under the slotted head screw in the tower next to the main jet tower? Also, check to make sure the pilot screws TIPS are not broken off and stuck to the carb body!
And be sure the upper carb T's are truly vented, not just T'd to each other, otherwise it WILL run poorly!
