Im looking for the transmission shaft with the main gears. My first gear if poping in and out and i belive the gear is worn out and need to replace it.

check out the repairs tech section, there is good write up of how to fix the all too common first and second gear problems without buying new gears. If you do really want to buy gears your best off going new, as they are undercut so the same thing won't happen again, used gears may not be any better then what you've got already.1979 xs1100 Special -

Does this engine come with all the tranny parts and if so, im guessing that shipping it would be too much.
